Long time lurker from NY. My favorite is LB Spumoni gardens. Second is a place called Salvatore's Coal Oven out in Port Washington, Long Island. It's a lombardi/grimaldi style pie, but I find that that since its a quiet family restaurant, they put more TLC into the pizza. If you took grimaldi's, doubled the amount of sauce, and used a good quality mozz, you would have Salvatore's.
