I used to go My Pi on Clark St in the city a long time ago.  Then they opened one right by my office in Northbrook.  They had their own recipe for deep dish and an excellent paper thin crust that was great.  The deep dish was great, but not one of the top deep dish places.  It still hit the spot.  The Northbrook location closed a few months ago and the Clark St one has been closed for a long time.  There might be one or two still open.

I've been to the Clark St. location once and thought they had a good example of Chicago style deep dish, though clearly they're doing it their own way.
They still have a carry-out location in Bucktown, but I haven't been there yet.
