How to make veggies more flavorful ?

Really need to make the green bell peppers and mushrooms more flavorful... But how ?

Aside from pickling try sautéing them in a flavorful oil like bacon grease or evoo and season them with whatever; salt and pepper.

Extra virgin olive oil, salt, and pepper -- saute them with this trifecta before putting them on the pizza.

A little splash of balsamic vinegar doesn't hurt either.

Echoing others, a quick char in a very hot skillet using a good olive oil, bacon grease or one of my personal favorites, a nice dark caramel ghee, don't over cook the veggies though. Salt and pepper usually all that's needed, be generous, it's going on a pizza. As mentioned a little good balsamic is a good twist but maybe not a match for every pie. A little cured/preserved lemon can be an awesome addition too on the right pie, particularly on a white mushroom pizza!

Try different varieties, producers, local farm distributors, farmers markets, etc.  Everything from cheese to basil to green peppers/onions, etc have different flavor depending on varietal and where it's from.

The thick skinned supermarket green pepper called "Yolo's", (that somehow never go bad) is the lowest on the totem pole in terms of flavor.  My NYC distributor sells Vidi bell peppers, which are low in moisture, roasts really well and FAST and less whites in the inner flesh which generally make peppers taste like cardboard.

Also, your peppers might not taste very flavorful, because it's not roasting and caramelizing on the pizza due to the high moisture and remains raw.
You may want to cut the peppers in thinner strips and/or cook them a bit beforehand on a sheet pan with nothing else.  Same for mushrooms.

Mix the different vegetable in bowls with different herb infused oils.

Roast them over a charcoal on a grill or roast them in the oven at 350-400°.

Supermarket yolos will never break down, they are like some kind of alien peppers.

roast them before to concentrate the flavor some. It will also help in the fact that they will loose a lot of their moisture and make the pie less soggy.

I think it was Jamie Oliver who said that in addition to seasonimg you need a fat, an herb, and an acid to make vegetable flavors pop.

How many pizzerias really use pre-cooked veggies though? Seems like when I pre-cook toppings, the flavor comes out completely different from what I expect them to taste like. A roasted bell pepper definitely is not the flavor I associate with a sausage, pepper, and mushroom pie.

We always sauté our onions, peppers and mushrooms beforehand.  This is a common method to release oils and flavorful moisture inside these veggies to up the flavor profile and soften them a bit.
